Never mind found it. It's on the left side of the bed, near the top.

The order of colours in the word "tomatoes" is magenta, blue, red and green. So the code should be 5042. I still don't understand why it doesn't work.
Walkthrough:
1. Take green swipe card and 1st tomato from under cabinet in door view
2. Go right click on right front part of bed and get blue key, then click left front part of bed and get 2nd tomato and notice colours of letters in tomatoes will come back to this later, in same view, click on left hand side of bed and get red key, then notice book on floor with number pattern, will come back to this later too.
3. Go left to door scene and click on cabinet put blue key in and get Blue swipe card.
4. Go right twice click left hand side of light brown cabinet and pick up Yellow swipe card from behind cabinet, then click under drk brown cabinet on right side and get eraser then click on compass on cabinet, follow the East arrow clicking you see the red key slot open up, put red key in and get Red swipe card and 3rd tomato
Go back left once and click on book on floor and use eraser, #’s have disappeared and now u have to figure code for numbers which thanks to Dabbeljuh I would probally still trying to figure out instead of doing a walkthrough (: ) will enter in later
5. Go right and click on top of tall cabinet and get 4th tomato now click on bottom right of smaller cabinet and get 5th and final tomato now click on grey box on cabinet and enter Code is: 492

and take screwdriver, now click on the top right half of the tall cabinet and notice the panel on the side, here you will place your swipe cards on the small black rectangle one at a time (it doesn’t matter the order you place them) but if you put in order of your inventory yellow first you will get 8-yellow, backwards 3=blue, 9=red and 1=green
6. Now if you do the same order, again the order does not matter of how you place your cards, it’s the dots on them that count. Trace or dot on a piece of paper all the green dots from each swipe card and you get a # 2, blue dots=0, pink dots=5 and red dots=4
7. Now you have the numbers 2054, now go right twice and click on the right side of the front of the bed and notice the colours of the word
TOMATOES
Blue, grey(?), brown(?), pink, blue, orange, red and green now take note of the colour of the dots that you used to get 2054, 2=green, 0=blue, 5=pink, 4=red, now using the same colours on the word tomatoes 2=E, 0=T, 5=A, 4=S which unscrambled spells EAST put your numbers now in that order E=4, A=5, S=2, T=0
8. Go left once and use your screwdriver on the panel on the door enter 4520 and out with perfect end.

those should have been the right numbers. Did you use the eraser on the book before you tried the numbers?
Can't think why they don't work, they don't seem to differ from game to game

Ok so thanks to all you guys I beat the game...BUT...I never got:
1) Green card
2) eraser
3) 5 tomatoes (only got 4...)
Could someone tell me how to get these thingy-mobobs?! (Sorry pplz I already know I beat the game but I'm a semi-perfectionist lol so yeah I need all the items.. [plus I'm scared no one will read this since you all figured it out...lol])

I love Sakura games, but the final code in this one was a little strange. Thanks all for help. Without it I would be still in the room.
I played the game twice, and neither 4520 nor 5042 would work.
This is the first time I see a Sakura game bugged.
Code to the door is 4520.
4 is shown by the red color of the dots shown with the cards when superimposed. Red represents the letter E in the word TOMATOES at the red bed-cabinet thing.
5 is the same, shown by the pink ones. It represents A.
2 is shown by the green ones, represents S.
0 shown by the blue ones, represents T.
EAST is where the compass is pointing to. That's why it should be arranged in that order.
The number to the boxes are the common factors of the number to the top and those to the left. Somehow, you could swap the 4 and 6, 3 and 1. But that would make the number to the box wrong.
